The Cusco City Tour provides a route that proceeds in a cohesive way beginning in the urban center then proceeds outwards to the imposing Inca structures:

Qoricancha (Temple of the Sun): First stop in the center of Cusco, this temple was originally coated with gold, and is a residue of Inca-Spanish fusion. Experience traveling through the walls and gardens (admission not included).
Sacsayhuaman: Approximately 20 minutes from the city, this site provides the opportunity to experience the massive stone walls (blocks of up to 40 tons) that are perfectly fused together without mortar. An Inca ceremonial area that astonishes with the immense structure.
Qenqo (The Labyrinth): The name "Qenqo," which translates from Quechua to "zigzags" represents the rock formations of this site, which signify a labyrinth of channels and altars for rituals. The scenery allows for great images and reflections.
Puca Pucara (Red Fortress): This was an Inca checkpoint and has outstanding views; it was a small fortress used also for defense and purification for those going to the sacred city of Cusco.

End of the tour
